Scratch that.  There was a bug in my input file, and I now see the
problem.  All of the caveats that I mentioned before still hold.  So
the simplest solution is to put the particles slightly below the
surface.  An easy way to do that is to add a small amount to the
height (0.1) by changing the base height before adding the topography.
I have attached a new version of the input file.

It turns out to be relatively easy to repurpose the VTKOutput plugin
to output those particles.  I am still working out some bugs, but I
should have something for you by Monday.
